I guess while binge watching I missed this: Season 6 During Greensight, Bran Stark discovers that Jon is not Ned Stark's son at all - he is actually Lyanna Stark's son, fathered by Rhaegar Targaryen, her kidnapper, and born in the Tower of Joy while Ned and Howland Reed fought the last two Targaryen loyalists. This revelation does not debunk Wylla's existence, but she is certainly not Jon's mother.
But you're a book reader? Surely you have known about R+L=J right? Ned realized during the Tower of Joy that Lyanna was never kidnapped. Rhaegar believed that he needed to have another child (Prince that was Promised also fire and ice), Lyanna never wanted to marry Robert, she and Rhaegar fell in love, secretly wed, and the kingsguard was at the tower of Joy to protect Rhaegar's wife and son.

When you re-watch you will see many hints since season 1 (given book readers have been waiting 20+ years for confirmation of this). Ned awkward conversations with Robert about killing all the Targaryens and his affair that never happened. Ned telling Jon before Ned off to King's Landing and Jon off to the Wall that they would discuss his mother next time they see each other. Little Finger telling Sansa a different story than the common belief in the Stark Crypt. Stannis telling his wife that wasn't Ned's way when they were at Castle Black. Red Women attraction to Jon immediately upon meeting, etc... I thought that the trailer scene when Jon chokes Littlefinger was going to be when Jon may of found out but it looks like Bran is going to reveal it to him if they finally see each other again but that seems too easy.
Dany is indeed Jon's Aunt. Watch when they get together the world will cheer incest and boo it when the Lannister's do it.
