Back in 2006 the playoffs would have looked like this:

LSU (10-2) vs Ohio State (12-0)
    Michigan (11-1) vs Florida (12-1)

Just going off of final BCS standings before the bowls were played. Of course USC or Wisconsin could have been selected over LSU. USC lost in the final week of the season, so LSU probably would have gotten the nod over them. Very ugly loss by USC to a mediocre UCLA team.

LSU was the hot team at the end of that season, I think they were ranked 3rd when the bowl games were selected.

    4th

    1. Ohio State
    2. Florida
    3. Michigan
    4. LSU

USC had dropped to 7th in the Coaches after the UCLA loss. So the argument would have been between 5th ranked Wisconsin (only 1 loss) vs 4th ranked LSU with 2 losses. Oh the humanity.

So there is your scenario where a 2 loss team has a shot at a national title in the years to come.
